threads too short for 3/4 inch plywood.

I am using 3/4 inch plywood as hurricane protection for my windows. the threads are too short when i put on the washered wing nut. thinking about countersinking the plywood or backing out the stud so that the nut can get a better coverage!
WSP: often the washered wingnuts are being run on to the stud with a wingnut driver in a drill and that has a tendency to dimple the plywood a little as well.
